I think, you should not think about best affiliate software for you, but what is best affiliate software for your affiliates.
Your affiliates are the force, which will push your affiliate marketing forward, so they need to have high quality software. So don't loose time with thinking, what is the best for you (merchant), but what is best for your affiliates !

I can mentioned what is the most important thing for your affiliates:
1. Split commissions – if more affiliates will referr same sale, all of them will get some percentage of commission
2. Reliable tracking – e.g. cross browser tracking (if visitor used on same computer more browsers, your affiliate software should track it correctly as same visitor). This is can be until now done just with flash cookie tracking.
3. performance rewards – more your affiliate will sell, higher commissions he wants

there are also other features like channel tracking or extensive reports (including GeoIP and Map Overlay reports) and many more … but I want to write here all …
